    Correlation analysis of two-dimensional gel electrophoretic protein patterns and biological variables

    BACKGROUND: Two-dimensional gel electrophoresis (2DE) is a powerful technique to examine post-translational modifications of complexly modulated proteins. Currently, spot detection is a necessary step to assess relations between spots and biological variables. This often proves time consuming and difficult when working with non-perfect gels. We developed an analysis technique to measure correlation between 2DE images and biological variables on a pixel by pixel basis. After image alignment and normalization, the biological parameters and pixel values are replaced by their specific rank. These rank adjusted images and parameters are then put into a standard linear Pearson correlation and further tested for significance and variance. RESULTS: We validated this technique on a set of simulated 2DE images, which revealed also correct working under the presence of normalization factors. This was followed by an analysis of p53 2DE immunoblots from cancer cells, known to have unique signaling networks. Since p53 is altered through these signaling networks, we expected to find correlations between the cancer type (acute lymphoblastic leukemia and acute myeloid leukemia) and the p53 profiles. A second correlation analysis revealed a more complex relation between the differentiation stage in acute myeloid leukemia and p53 protein isoforms. CONCLUSION: The presented analysis method measures relations between 2DE images and external variables without requiring spot detection, thereby enabling the exploration of biosignatures of complex signaling networks in biological systems

    Long-Term Water Surface Area Monitoring and Derived Water Level Using Synthetic Aperture Radar (SAR) at Altevatn, a Medium-Sized Arctic Lake

    Monitoring water storage in lakes and reservoirs is critical to water resource management, especially in a changing climate. Satellite microwave remote sensing offers a weather and light-independent solution for mapping water cover over large scales. We have used 13 years of synthetic aperture radar (SAR) data from three different sensors (Sentinel-1, RADARSAT-2, and Envisat advanced synthetic aperture radar (ASAR)) to develop a method for mapping surface water cover and thereby estimating the lake water extent (LWE). The method uses the unsupervised K-means clustering algorithm together with specific post-processing techniques to create binary maps of the water area. We have specifically tested and validated the method at Altevatn, a medium-sized arctic lake in Northern Norway, by using in-situ measurements of the water level. The multi-sensor SAR LWE time series were used in conjunction with the water level measurements to derive the lake hypsometry while at the same time quantifying the accuracy of our method. For Altevatn lake we estimated LWE with a root mean squared error (RMSE) of 0.89 km2 or 1.4% of the mean LWE, while the inferred lake water level (LWL) was associated with an RMSE of 0.40 m, or 2.5% of the maximum annual variation. We foresee that there is potential to further develop the algorithm by generalizing its use to other lakes worldwide and automating the process such that near real-time monitoring of LWE may be possible.publishedVersio

    Rapporten presenterer InSAR resultatene på Mannen/Børa (Vestlandet, Norge) ved bruk av TerraSAR-X bilder (2010–2013) og RADARSAT-2 bilder (2009–2014). Den er et utfyllende dokument til Norut rapport 05/2013. SAR bilder er prosessert med Stacking, SBAS og PSI metoder og gir romlig og temporal informasjon om bevegelser i studieområdet.     Trends in the Start of the Growing Season in Fennoscandia 1982–2011

    Global temperature is increasing, and this is affecting the vegetation phenology in many parts of the world. In Fennoscandia, as well as Northern Europe, the advances of phenological events in spring have been recorded in recent decades. In this study, we analyzed the start of the growing season within five different vegetation regions in Fennoscandia using the 30-year Global Inventory Modeling and Mapping Studies (GIMMS) NDVI3g dataset. We applied a previously developed pixel-specific Normalized Difference Vegetation Index (NDVI) threshold method, adjusted it to the NDVI3g data and analyzed trends within the different regions. Results show a warming trend with an earlier start of the growing season of 11.8 ± 2.0 days (p < 0.01) for the whole area. However, there are large regional differences, and the warming/trend towards an earlier start of the growing season is most significant in the southern regions (19.3 ± 4.7 days, p < 0.01 in the southern oceanic region), while the start was stable or modest earlier (two to four days; not significant) in the northern regions. To look for temporal variations in the trends, we divided the 30-year period into three separate decadal time periods. Results show significantly more change/trend towards an earlier start of the growing season in the first period compared to the two last. In the second and third period, the trend towards an earlier start of the growing season slowed down, and in two of the regions, the trend towards an earlier start of the growing season was even reversed during the last decade
